Summary Understanding lineage specification during human pre-implantation development is a gateway to improving assisted reproductive technologies and stem cell research. Here we employ pseudotime analysis of single-cell RNA sequencing (scRNA-seq) data reconstruct early mouse embryo development. Using time-lapse imaging annotated embryos, provide an integrated, ordered, continuous transcriptomics changes throughout We reveal that trophectoderm/inner mass transcriptomes diverge at the transition from B2 B3 blastocyst stage, just before expansion. explore dynamics fate markers IFI16 GATA4 show they gradually become mutually exclusive upon establishment epiblast primitive endoderm fates, respectively. also evidence NR2F2 marks trophectoderm maturation, initiating polar side, subsequently spreads all cells after implantation.
